The fairing, first used by LCR’s Takaaki Nakagami at the previous Silverstone round, forms their one allowed in-season update.
Marquez later toppled over in the turn 4 gravel while back on the old fairing.
Repsol team-mate Joan Mir also has the new RC213V fairing design available this weekend.
Meanwhile, at Yamaha, Fabio Quartararo is continuing with the new, bigger, M1 fairing, first used in the British MotoGP race.

Nakagami, who now has both his bikes fitted with the new aero, said on Thursday: "I believe we can gain in the traction area, more downforce on the exit of the corner, and we can increase more power, because the new aero definitely has [less] wheelie.
"We just need to find a bike balance, because in Silverstone we couldn't find any good balance.
"The front downforce is a massive difference," added the Japanese. "Already when Stefan Bradl tested in Jerez, his first comment was no wheelie but the traction is always spinning a lot because all of the weight is to the front.
"So even in Silverstone we tried to put more weight on the rear, but it was not enough. But here we will try another step the same way, and try to gain more positive feeling on the rear grip as well. And then after that we can increase the power.
"Because in Silverstone, I can feel that less wheelie, but we cannot go high torque because we had crazy spinning. But here it's more stop and go and I think it will have more effect.
"We have already some ideas to test from the first session tomorrow, and then let's see.
"When we can find the good balance, I believe this aero has more potential than the standard one, especially at this track."
